Is it bad practice to have two files named in the same project? Would this introduce potential conflicts?

It won't be the end of the world, since Godot is able to refer to them by filename instead of class name.

But I can foresee scenarios where I'm searching for a "Hook" file and editing the wrong one and only noticing later. So it'd be better practice to have them be named distinctly based on what the class' responsibility actually is.
